Dear Laura,
It's really impossible to diagnose via the internet. There are some different possibilities. This may be related to some kind of headache disorder, but it could also be a urinary tract infection. The infection would make him need to urinate more frequently, and infection could easily cause him to have headaches, be tired, and run a fever.

Please, if you've not had him to the doctor, and he has continued with these symptoms, call his doctor now.

I agree; there are many other problems your child could have along with headaches, but without studying his medical records and examining him, I couldn't even begin to know what needs to be done for him.
